En 1985, il devient directeur général de " Rembrandt", la société familiale fondé par son père, Anton Rupert. Implantée dans les vins et spiritueux ainsi que dans le tabac avec une participation dans British American Tobacco, Rembrandt fusionne en 1997 avec Rothmans puis en 2002 avec British American Tobacco.

En 1987, craignant des rétentions contre les sociétés liées à l'apartheid, il sépare les actifs sud africains des actifs étrangers. Ces derniers constituent la compagnie Richemont, un groupe qui a généré 4,827 milliards d'euros de chiffre d'affaires annuel en 2006-2007

En 2002, Johann Rupert prend les rênes du groupe Richemont. Il a alors beaucoup d'ambitions pour son groupe mais les attentats du 11 septembre et le marasme économique qui s'en est ensuivi compromettent l'évolution du groupe et pousse Johann Rupert à abandonner son fauteuil de PDG du groupe.
